Found In Underwater Cavern
The Fire Torch puzzles can be found in the underwater cavern under Shirikoro Peak. In order to get there, you will need to lower the water level at the base of the mountain by finding all 3 seelies.
Complete Relay Puzzle To Open Gate
There will be a room with a Relay Puzzle that you will need to complete to get to the area. The Relay Puzzle can be solved by directing the 2 channels to the same Relay Stone.

Unlike the usual Fire Torch Puzzles, you are not supposed to light all of the fire torches. Only 3 out of the 5 torches must be lighted and they should be the ones marked in the photo above.

The solution for the Puzzle can actually be found in one of the murals found in the underwater cavern.

Use Peculiar Pinion On Thunderbird Statue

The first thing you need to do for this puzzle is to use the Peculiar Pinion when near the Thunderbird Statue. Players can only acquire the Peculiar Pinion gadget by completing the Octave of the Maushiro quest.
Peculiar Pinion Location & How To GetLight Up These Specific Torches
In the mural to the left, you will see the solution to this puzzle. You only really need to light up 3 of the 5 illusionary torches on the wall. Once you do, it will unlock a chest and mechanism to bring down the water.
