The closest waypoint to the boss, if you haven't unlocked it yet, can be found at the east of Ameyalco Waters. From there head south to find a crack on the ground.
From the crack, you just need to enter and follow the path. You will see a Waypoint and the boss close to it.

Destroy The Accretion Mechanisms To Interrupt Its Charging
During the fight, the Secret Source Automaton: Configuration Device will create two Accretion Mechanisms on top of Phlogiston pillars. Destroy it to interrupt its charging. THis will also stun it.
Since the Phlogiston pillars can be climbed by any character, but having Kachina or Xilonen does make this fight easier. This is because they can easily jump to each pillar to destroy the mechanisms rather than having to glide.

Makes Use Of Electro Attacks
The Secret Source Automaton: Configuration Device makes use of different Electro attacks during the fight. Its moves are easily telegraphed so it's not hard to dodge them.
