How To Go To Shrine
Fly from Thyphlo Ruins Skyview Tower.
Head to the North (N) and use Dive to lower your altitude.
Aim for the enemies' hideout and land on the mountain in front. 
Go right below and find the entrance to the cave.
Enter inside the cave.
Pick up the nearby Giant Brightbloom Seed (Pick up the nearby brightbloom seeds as well)
In the back of the left route, throw in a Giant Brightbloom Seed and light up the area.
* Enemies will appear but can be ignored
Head to the back where the treasure chest is located.
Avoid the Fire Chuchu and throw the Giant Brightbloom Seed and light up the area.
At the split road, head right.
Find the shrine.
