Recommended To Get Rid Of Clouds Near Thunderhead Isles
You can get rid of the clouds of Thunderhead Isles by completing "Secret of the Ring Ruins" which is part of Find the Fifth Sage. You can do the search with the clouds, but it will be very hard to see, so it is recommended to get rid of the clouds.
▶︎Story (Main Quest) GuideHow To Go To Shrine
Fly from "Popla Foothills Skyview Tower", and head to Thunderhead Isles which is in the south. 
Land on the sky island a little before Thunderhead Isles.
Head to the sky island that is on the bottom south that is sticking out.
Use Ascend on top of the water puddle.
Climb up the launch pad, wait till the lightning hits the edge of the gimmick and move to the island next to you.
* You can use Shock Fruit, but it will shock you as well so throwing it from afar is recommended.
Use the paraglider to the sky island that is south and then use Ascend.
Head east → south through the road.
Climb up the stairs that is on the bottom of the rails.
Combine the slates to shape like a T, place on the rails, and attach the fans that are near the platform.
Ride the slate and activate the fan. After you move the rail, use Ascend at the dead end in front.
Move to the sky island that is located in southwest and defeat the Construct.
Same as Step 9, create an automobile with the slate and fan and ride the slate.
Activate the fan, and use Ascend on the middle rock.
* You can press it when needed, but continuously press the A button is recommended.

Aim for the Shock Emitter that is in front of the goal. 
Get the Shock Fruit on the road.
When you throw the Shock Fruit on the Metal plate on the high platform, then you can defeat the Construct.
Fuse the Shock Emitter to your weapon.
If you fight on top of the metal plate in front of the goal, then you can easily defeat them all.
With the Shock Emitter Shield, defeat the rest of the enemies and complete.
