Meeting With Johnny's Father Is Not Required
You can meet Johnny's father at Honey Bee Inn. However, doing this event is not mandatory to get The Johnny Experience Trophy.
Ch.3: Help Johnny From Shinra Officers

When you first enter the Wall Market in chapter 9, you will see Johnny running toward Honny Bee Inn. Chase him to Honey Bee Inn and answer him Yeah to his question.
