There Are No Official Secret Bosses
In FF16 there are no enemies which are officially classified as Secret Boss that appears after completing the main story.
Notorious Marks Are Essentially Secret Boss
As mentioned above, there are no official Secret Boss. However there are very powerful enemies called Notorious Marks, which is essentially a Secret Boss.
Low Chance Of Other Secret Boss Existing
Since the launch of the game there are no information regarding Secret Boss. Therefore, there is a low chance of Secret Boss existing.
There Is Chance Secret Boss Will Be Added With DLC
In the past series, there has been a case where a powerful enemy has been added as a DLC. So, there is a chance DLC enemies takes over Notorious Mark's Secret Boss position.
Final Fantasy Mode And Ultimaniac Can Be Considered As "Secret Boss" Elements
Even though there are no official Secret Boss there are many high difficulty mode such as Final Fantasy Mode and Ultimaniac to challenge your skills.

Ruin Reaswakened: Svarog (Lv.50)
Svarog has the highest level amongst all the Notorious Marks which appears near the Southeast of The Holy Empire of Sanbreque. In the New Game Plus Svarog's level will increase to 93 which can be considered the Secret Boss of the game.
▶Ruin Reaswakened(Svarog) - Location & How To DefeatThe Masterless Marauder: Behemoth King (Lv.47)
Behemoth King has second highest level after Svarog among all Notorious Marks. It appears at Vidargraes in The Kingdom of Waloed and it is hard to defeat without appropriate equipment.
Other S Rank Notorious Marks
It is not required to complete the main quest, but there are 3 more other S-rank Notorious Marks which are inferior compared to 2 enemies mentioned above but still powerful enemies.
