Ending Dialogue & Cutscene Changes
Jin Assumes The Ghost Identity
Choosing either killing or sparing both ends with Jin being branded as a traitor. This then leads him to fully embrace his identity as the Ghost.
Post-Credits Scene Changes
After the credits roll, the scene where you resume control of Jin is also slightly different for both choices. If you chose to spare Lord Shimura, the scene starts with Jin writing a letter. If you chose to kill Lord Shimura, the scene will start with Jin sitting on the floor.

Jin's Adoptive Father
After the death of Jin's father, Lord Shimura took Jin in as his adopted son. The two bonded together throughout the years with Lord Shimura teaching Jin about the principles of honor and swordsmanship.
Strict & Honor-Bound
The final conflict of the story stems from Lord Shimura's strict adherence to honor. He was given orders by the Shogun himself to dispatch Jin due to his "dishonorable" actions while repelling the Mongol invaders. This ultimately leads to the final and touching duel of the game.
