You will not be able to catch Manaphy and Phione if you do not have Buizel, Mantyke, and Overqwil in your party. Please refer to the locations above if you haven't caught them yet.

With Mantyke, Buizel, and Overqwil in your party, pass between the two rocks in the image above during the evening. After the event, an entrance to the Seaside Hollow will open where you will be able to find Manaphy and Phione.

How To Get To Seaside Hollow
After passing between the two rocks, turn left and follow the cliff to reach Seaside Hollow. You can also go from land, but it is easier to cross the sea.
Throw The Pokeball When Phione Is Far Away
If you start the battle when Manaphy and Phione are close together, you will end up fighting four opponents (One Manaphy and Three Phione). It is recommended to start the battle when Manaphy is away from Phione to reduce the number of enemies.

Manaphy's base stats are all 100, so is does not really matter what nature you get. Although, if you still want a specific one, it is recommended to get Timid or Modest since Manaphy has a lot of special moves.

Disable Autosave
Make sure to disable autosave before catching Manaphy. Once you catch Manaphy, the game will autosave and you will not be able to pick Manaphy's nature.
Leave One Opening In Your Pokemon Team
If you capture a Pokemon while your Pokemon team is full, they will automatically be sent to the pasture. This makes it longer to check what Manaphy's nature is instead of checking it right after catching it.
Can Be Changed With Mints
After completing other requests, you will be able to unlock Mints which can be used to manually change a Pokemon's nature.
