Weapons can be upgraded at the special store: Duke's Emporium for Lei. You must have unlocked the weapon before you can upgrade them.

Weapon Upgrade Priorities
Power (Damage) Should Be Priority
As ammo is scarce, getting the best bang (damage) per shot is crucial. Upgrade Power whenever possible, though weapon parts to do so can be hard to come by.
Upgrade Magazine Size For Small-Clip Weapons
For weapon with small magazine size and slow reload speed like the shotgun or Bolt action rifle, upgrading Magazine Size will enhance the weapon handling and the burst damage they can dish out.
