The Second Playthrough Always Leads to Ending B

Just like the first playthrough, the second playthrough has a fixed ending (Ending B). Even if you meet the conditions for other endings, you will get Ending B regardless, so you can proceed just as you did in your first playthrough.
Collect Weapons on Your Third Playthrough
Once you start your third playthrough, aim to collect all weapon types. This is a branching condition for Endings C and D, so make sure you don't miss any.
Ending B Spoiler Explanation
Includes a Flashback to When They Were Human

Ending B includes a flashback to the protagonist and Yonah when the Shadowlord was still human. It depicts the conclusion for the siblings as Gestalts.
Emil's Survival is Confirmed

After the credits of Ending B, you can confirm that Emil is safe. It seems he was reduced to just his head during the fight with Popola, and he is depicted setting off to find a new body. This serves as a setup for the appearance of a head-only Emil in the sequel, "NieR:Automata".
