Missable Content
You Cannot Change Your Name
At the start of the game, you will be asked to enter the protagonist's name, but it cannot be changed later. Choose a name you won't regret.
Youth Arc is Exclusive to the First Playthrough

Strictly speaking, the period from the Youth arc until Kainé is unpetrified in the Adult arc is exclusive to the first playthrough. After clearing the game once, you will start from when Kainé is unpetrified in the Adult arc.
Some Quests Become Unavailable
30 quests are exclusive to the Youth arc. The game transitions to the Adult arc after the event where you go to get the Red-Bag Moss, so be sure to check.
Some Animals Will No Longer Appear
In the Adult arc, the appearance of animals decreases drastically. Deer and sheep will no longer appear at all. In particular, there is a trophy for killing 100 sheep, so don't miss out.
Letters That Are Obtained for a Limited Time

Letters obtained through the story or quests are recorded, but only Yonah's letters require you to check the postbox at your house at specific times. This is early in the game and the window of opportunity is short, so be sure to check if you're interested.
Letter | Availability |
---|---|
I look at the sky | Before going to the Junk Heap |
Don't overdo it | Before going to Facade |
Everyone in the village | Before going to the Forest of Myth |
The Aerie Disappears in the Adult Arc

In the Adult arc, after defeating the boss in the Aerie as part of the story, most of the Aerie will be destroyed. You will no longer be able to use the shops or gather materials, so be careful not to miss anything.
Eagle Eggs become temporarily unobtainable
Eagle Eggs can only be obtained in the Aerie and in 15 Nightmares. You will need 4 for weapon upgrades outside of quests, so be sure to collect them before the boss fight.
Some Words Have Limited Availability

---|---|
...but it scorches the eyes | Heavy Attack Shade (Armor) Underground Facility |

This applies to the first playthrough only, from the Youth arc until Kainé is unpetrified in the Adult arc. Some are obtained from enemies that only appear during the story. It's not a major issue if you miss them, so only worry about it if you're aiming for 100% completion.
Choices Have Consequences
For some quests, your choices will change the reward you receive. However, you won't receive any particularly important items.
Choices During the Story Have Almost No Impact

As for choices during the main story, they might change the order in which you tackle objectives or the event might proceed even with the unchosen option, but there are no major changes. Feel free to choose whichever option you like.
Reversible Elements
Data Deleted for Ending D Can Be Restored

By playing through the new Ending E added in Ver.1.22, you can restore the save data you deleted for the Ending D choice in its pre-clear state. Only the single save file on which you made the choice will be restored.
Restoration is Possible in Ver.1.22
In the PS3 version, it was impossible to restore save data after Ending D, but in Ver.1.22, restoration is now possible.
Youth Arc Weapons Can Be Obtained Later
Even if you miss the weapons available in the Youth arc, they can be obtained in the Adult arc through purchase or other means. You won't be locked out of collecting them, so don't worry.
Youth Arc Words Can Be Reacquired

Words that drop in the Youth arc will drop en masse from enemies in the area that becomes accessible during the Adult arc quest 'The Magical Stone'. There's no need to force yourself to farm for them in the Youth arc.
