Complete Challenges To Farm Rupees
Completing Challenges takes 3~5 minutes to earn about 500 Rupees, whereas completing the main story takes 10~15 minutes to earn about 600~700 Rupees. If you want to simply farm Rupees fast, clearing Challenges instead of Main Story quests is clearly the fastest way.

The more enemies you've defeated, the more Rupees you'll be rewarded. Try to head to enemy outposts to efficiently defeat many enemies at once.
Challenges Require Fewer KOs
The number of KOs you need to get bonus Rupees in Challenges is significantly smaller than that of main story quests. Save your time by doing Challenges!
Difficulty Doesn't Matter
The amount of Rupees you get at the end of a quest will not change depending on your difficulty. Change your difficulty to Easy from the settings to farm Rupees fast.
Uses Of Rupees
Purchase Items In Shops
You can purchase items from merchants by using Rupees. In order to unlock merchants, you'll need to complete certain quests first.
