Clear Out Roaming Freakers First
In infestation areas, there will be several roaming Freakers. Be sure to take them down first as burning Nests down will alert them of your presence and have them move towards you.

Freaker Nests will have dark marks & streaks of blood near them so keep an eye out for these signs. When Deacon starts to react to the smell, you'll know you're near a Freaker Nest.
Bring Molotovs To Burn Nests Down
Molotovs are the most efficient way to burn Freaker Nests. When going on infestation missions, be sure to bring a full pack of Molotovs and crafting materials.
