Bonus Stages are Fastest

In Bonus Stage 1-1 and Bonus Stage 3-1, you can obtain many Upgrade Pixels. Bonus Stage 1-1 gives you about 50 to 70 and 3-1 gives you more than 150 Upgrade Pixels. In the early game you can do runs on 1-1 to get Upgrade Pixels and once your stamina limit goes up to 60, do runs on 3-1 to get even more.

Also Counts Towards Main Missions

Doing runs on the Bonus Stages also counts towards missions where you need to complete quests (stages) a certain number of times. For example, if you complete 250 Quests you will get 1,000 Upgrade Pixels as a reward.

Expedition Rewards

You can also get Upgrade Pixels as a reward for doing Expeditions. The amount of rewards you get are not fixed so you will get a different amount each time, but you can get around 1,000 Upgrade Pixels just by leaving it for 20 hours, so try to do this whenever you can.

Progress Story

You can get Upgrade Pixels when you beat a stage in the Magic Gate. But you only get a few Upgrade Pixels, so don't rely on this to get a large amount.

At the Pix Store, you can get 100 Upgrade Pixels for 250 Pix. However you can also exchange Pix for Boost Cubes which are harder to obtain, so we don't recommend getting Upgrade Pixels this way.
